The gem does nothing.

Seriously. It has absolutely no effect on anything. Some of the people who reverse-engineered the game discovered that clicking the gem doesn't result in any data being sent to the battle.net servers - so it doesn't do anything but change color on your screen.

I have a theory....if you click on the gem enough times to fill the entire screen (meaning the top messages are all deleted to make more room for the new ones) it says either 'Perfect Gem Activated' or 'Unique Gem Activated' When it says 'Unique Gem Activated' you'll have a higher chance to get the Annihilus Small Charm in 1.10, the first ever unique charm. Since that charm takes the form of a gem rather than a normal charm...it looks like Meph's Soulstone.
Annihilus
Small Charm
Required Level: 62
+1 to All Skills
+10-20 to All attributes (varies)
All Resistances +10-20 (varies)
5-10% To Experience Gained (varies)
P.S. Just a theory...

I have it on really good authority that if you activate the purple gem you will get an opportunity to go to the Really, Really, Really, Secret Cow Level...
