Can't process the system registry

Running 98se, all updates, dual booting with XP, FAT32 on both partitions. XP boots and runs great. When I booted to the 98 partition the system suddenly decided to hang with the startup logo screen with the "running bar" and never go past that point. I then booted in safe mode no prob. Went into msconfig and selected selective startup with everything deselected. Same results, hangs at startup logo. Booted back to safe mode and choose disgnostic startup with everytning deselected. Same problem. I then chose step by step startup. The second step is "process the system registry" By answering "Yes" to this step the cursor jumped back to the left and stayed there, hung. I then started step by step again and answered Yes to every step "except" process system registry. The pc came up and ran fine. I have since ran scanreg /fix, rebuilt the registry, ran registry mechanic. All of these measures ran with out errors but I still hang on process tne system registry.
Does anyone know the difference between safe mode and diagnostic startup? That seems to be where the problem lies. I did click on the "advanced" tab in msconfig and toggle the options listed there but nothing allowed me to get past "process the system registry."

diagnostic startup will load everything a normal boot does, just one at a time, with confirmation. safe mode boots only to basic windows, no drivers or other programs. as someone thats done the diagnostic startup, i can say that where it hangs up isnt necessarily the problem.

Thanks for the explanation of diagnostic mode. I guess I have to look into what is going on during the "processing system registry" step. All I can figure is that the registry is damaged somehow.
Scanreg runs OK, but still can't start 98 unless I start step by step and answer NO to "process the system registry" query.
