CHKDSK Problems

CHKDSK reports that it has "found problems with the file system" and wants me to run a CHKDSK /F, but when I do, it wants to run on the next restart. I let it do that, and after it's done checking, it restarts and I can't really see if it found anything or not. I then run CHKDSK again from the command prompt and it still tells me it still "found problems with the file system". What should I do next? By the way, this all started because I was installing Daemon-Tools and it wanted me to restart, and when it restarted it told me some file like "C:\$WFT" was corrupt (I can't remember the exact name, but I looked it up and it was the "heart of the NTFS file system", so I suppose it's pretty important :-).

EDIT: The file is "C:\$MFT"
